The Journal of Japanese Garden made the finest Japanese Gardens ranking 2003. They choose Adachi museum as No.1. Adachi museum ranked better than Katsura Rikyu. Hmm I have never been to Adashi museum, now I really want to go. No.3 is Nomura residense in Ishikawa Pref. This is a sort of Buke yashiiki (ancient local Samurai house). So is it not so big, but you can feel the owner's sense. Each feature local specials.
In Kyoto, you may enjoy Zen gardens and an imperial house like Katsura Rikyu, if you want to enjoy Buke Yashiki, Ishikawa pref, Kanazawa city will be nice. Because that area was called Kaga-han, and they had unique solid and gorgeous sense for arts and culture. Regarding gardens, one of most famous gardens Kenrokena good looking site. This page has good link of gardens and tearooms in Kanazawa city. (unfortunately in Japanese)
In Kyoto, Nara, Ishikawa, those prefectures have really nice gardens. But they are all in the West area of Japan, So let me pick a nice traditional garden in Tokyo. How about Rikugien in Bunkyoku? In Autumn season, you can see the very beautiful leaves.
